After cleaning the old nasty sealant off the quarter windows, can I just use RTV sealant or weatherstripping sealant to reseal them?

Yeah, that stuff works wonders and is flexible too.

Make sure you get all that old crap out, it gets on your paint, easy to get off, gets on your hands, its hard, gets on your cloths, and well, cant get them off (if you can, tell me how!).
Check for rust holes before re-sealing, because thats where I screwed up on, and now I got an even bigger hole in the quater panel. I cant remember what I was going to use last time, but it was some kinda RTV sealant.

I used Butyl. Same stuff as OE. Can be purchased in caulking tubes or strips. Stringy and nasty, but lacquer thinner will help clean it up.
Tip: tape around the window and then tape newspaper down as well. During removal and install, it will keep all the "tar" off of the paint. Use latex gloves to keep it off of your hands. That will keep it off u and off of the interior during reassembly.

I think I put a paper towel on one side of my shirt and shot carb cleaner from the other side to get the black residue our of my clothes when I was having "fun" with the Butyl rope. Make sure not to tighten the window bolts too much, they will pull it into the pocket and crease the rubber around the window.
