I'm refurbishing my 86 SS. Most body panels and doors were removed as well as some interior parts.I spent a fair amount of time to get decent panel gaps from the doors forward.
For me it was a fairly difficult and time consuming procedure to learn the tricks to get a good fit of body parts. I enjoyed the challenge though.

If anyone would like instruction or information to save themselves time and effort, please ask. I'm only a hobby mechanic with no training in bodywork but I would like to share what I've learned in adjusting panel gaps and achieving good general fit and finish.

I took my front clip off to do the LS swap. Adjusting the body is a PITA, doors get aligned first and then the front fenders and hood are adjusted to the doors. If anything isn't square or out of line, the whole thing will be off. You may never get it right if the frame is tweaked.

You also can't get a good fit with worn out door hinges or bad body bushings. Also because the frame sags if you support the car on jacks, its best to adjust the body gaps with all 4 wheels on the ground.

I levelled the car on wheels and retorqued the new body bushings(my garage floor is uneven). I replaced the drivers side door pins and bushings. The pass side hinges were tight but the door angle was never adjusted well. After getting a good door gap, then adjusting the fenders, the fender shimming positions were totally different and one shim was extra. Then the rad supp bushing spacers were not needed on the right side. The header support and bumper needed to be re-adjusted as well There is a bolt that adjusts the center of the header support plate - I reversed it so it can be adjusted from the hood latch side instead of being hidden behind the upper grille. By pulling the center plate up and tightening the bolt I got the header center peak to be slightly higher than the hood and match the hood profile. All gaps were eyeballed to look good. I'm fairly critical but I'm satisfied. I tried to follow the service manual specs for the gaps but only used those numbers as a guideline

ps: the passenger door is 3/32" shorter

From the sounds of it you probably have better gaps now than when it rolled off the line tho!😀

I forgot the last step that's important after the door hinge adjustment - the door windows probably need tweaking.
